Replication Data for: Multi-generation genomic prediction of maize yield using parametric and non-parametric sparse selection indices

Marco Lopez-Cruz Yoseph Beyene Manje Gowda Jose Crossa Paulino Pérez-Rodríguez Gustavo de los Campos (2021, [Dataset])

Genomic prediction models may be used in plant breeding pipelines. They are often calibrated using multi-generation data and there is an open question of whether all available data or a subset of it should be used to calibrate genomic prediction models. Therefore, a study was undertaken to determine whether combining sparse selection indexes (SSIs) and kernel methods could further improve prediction accuracy when training genomic models using multi-generation data. This dataset contains the genotypic and phenotypic data from CIMMYT maize doubled haploid lines that were used to perform the analyses. The results of the analyses are presented in the accompanying article.

Replication Data for: Identification and validation of genomic regions associated with charcoal rot resistance in tropical maize by genome-wide association and linkage mapping

Zerka Rashid S.I HARLAPUR Sudha Nair (2021, [Dataset])

Charcoal rot, caused by the fungal pathogen, Macrophomina phaseolina, is a serious concern for small holder maize cultivation. It can cause significant yield loss and plant lodging at harvest. A genome wide association study (GWAS) was conducted using the CIMMYT Asia panel of 396 tropical-adapted lines to identify and validate genomic variants associated with charcoal rot resistance. In addition, two F2:3 populations were used in a QTL mapping exercise. This dataset contains the genotypic data underlying both types of analyses. Results of the analysis are presented in the related journal article.

2021 CIMMYT Maize Southern Africa Product Announcement

Mainassara Zaman-Allah James Gichuru Gethi Cosmos Magorokosho THOKOZILE NDHLELA Manje Gowda Amsal Tarekegne Aparna Das Nicholas J. Davis Prasanna Boddupalli (2021, [Dataset])

New and improved maize hybrids, developed by the CIMMYT Global Maize Program, are available for uptake by public and private sector partners, especially those interested in marketing or disseminating hybrid maize seed across southern Africa and similar agro-ecological zones. Following a rigorous trialing and a stage-gate advancement process culminating in Stage 5 trials, CIMMYT advanced a total of four new elite maize hybrids in Southern Africa in 2021. Phenotypic data collected in Stage 4 and Stage 5 trials for the selected hybrids as well as information about the trial sites are provided in this dataset. These trials were conducted through a network of partners, including NARES, private seed companies, and NGOs, in eastern and southern Africa under various management and environmental conditions.

41st Elite Selection Wheat Yield Trial

Ravi Singh Thomas Payne (2021, [Dataset])

The Elite Selection Wheat Yield Trial (ESWYT) is a replicated yield trial that contains spring bread wheat (Triticum aestivum) germplasm adapted to Mega-environment 1 (ME1) which represents the optimally irrigated, low rainfall areas. Major stresses include leaf, stem and yellow rusts, Karnal bunt, and lodging. Representative areas include the Gangetic Valley (India), the Indus Valley (Pakistan), the Nile Valley (Egypt), irrigated river valleys in parts of China (e.g. Chengdu), and the Yaqui Valley (Mexico). This ME encompasses 36 million hectares spread primarily over Asia and Africa between 350S -350N latitudes. White (amber)-grained types are preferred by consumers of wheat in the vast majority of the areas. It is distributed to upto 200 locations and contains 50 entries.

8th Wheat Yield Collaboration Yield Trial

Matthew Paul Reynolds Thomas Payne (2022, [Dataset])

The WYCYT international nurseries are the result of research conducted to raise the yield potential of spring wheat through the strategic crossing of physiological traits related to source and sink potential in wheat. These trials have been phenotyped in the major wheat-growing mega environments through the International Wheat Improvement Network (IWIN) and the Cereal System Initiative for South Asia (CSISA) network, which included a total of 136 environments (site-year combinations) in major spring wheat-growing countries such as Bangladesh, China, Egypt, India, Iran, Mexico, Nepal, and Pakistan.

Replication Data for: A guide for generalized kernel regression methods for genomic-enabled prediction

Osval Antonio Montesinos-Lopez Jose Crossa (2020, [Dataset])

The data contained in these datasets can be used to implement Bayesian generalized kernel regression methods for genome-enabled prediction in the statistical software R, The accompanying paper describes the building process of 7 kernel methods (linear, polynomial, sigmoid, Gaussian and Arc-cosine 1, Arc-cosine L).
